Dumbbell-PCR: a method to quantify specific small RNA variants with a single nucleotide resolution at terminal sequences

چکیده
Recent advances in next-generation sequencing technologies have revealed that cellular functional RNAs are not always expressed as single entities with fixed terminal sequences but as multiple isoforms bearing complex heterogeneity in both length and terminal sequences, such as isomiRs, the isoforms of microRNAs. Unraveling the biogenesis and biological significance of heterogenetic RNA expression requires distinctive analysis of each RNA variant. Here, we report the development of dumbbell PCR (Db-PCR), an efficient and convenient method to distinctively quantify a specific individual small RNA variant. In Db-PCR, 5'- and 3'-stem-loop adapters are specifically hybridized and ligated to the 5'- and 3'-ends of target RNAs, respectively, by T4 RNA ligase 2 (Rnl2). The resultant ligation products with 'dumbbell-like' structures are subsequently quantified by TaqMan RT-PCR. We confirmed that high specificity of Rnl2 ligation and TaqMan RT-PCR toward target RNAs assured both 5'- and 3'-terminal sequences of target RNAs with single nucleotide resolution so that Db-PCR specifically detected target RNAs but not their corresponding terminal variants. Db-PCR had broad applicability for the quantification of various small RNAs in different cell types, and the results were consistent with those from other quantification method. Therefore, Db-PCR provides a much-needed simple method for analyzing RNA terminal heterogeneity.

Molecular Detection of Novel Genetic Variants Associated to Anaplasma ovis among Dromedary Camels in Iran
To the best of our knowledge, little information is available regarding the presence of Anaplasma species in camels in Iran. This study sought to investigate the presence of Anaplasma species by microscopy and polymerase chain reaction (PCR) assays in 100 healthy dromedaries (Camelus dromedarius) arriving for slaughter. The microscopic examination of Giemsa-stained blood films revealed that Ana...
متن کاملDetection of single Dactylogyrus spp. in DNA extracted from infected gill tissue of fishes using Polymerase Chain Reaction
Dactylogyrus spp. are monogenean worms found mostly as ectoparasites on the gills of several fish species, including carp and goldfish. These parasites are commonly detected by microscopic analysis of the gill lamellae, but this is time-consuming and technically difficult. In contrast to this conventional method, molecular techniques provide specific, sensitive and safe detection of parasites. ...
متن کاملMolecular characterization of Mycoplasma synoviae isolates from commercial chickens in Iran
Detection of Mycoplasma synoviae (MS) by culture and polymerase chain reaction (PCR) has been reported from commercial chicken farms in different provinces of Iran. In some reports the phylogenetic analysis of MS isolates based on 16S rRNA and variable lipoprotein hemagglutinin (vlhA) genes have been carried out. The PCR product containing partial 16S rRNA genes of Iranain isolates was sequence...
متن کاملUSE OF VECTORETTE AND SUBVECTORETTE PCR FOR THE ISOLATION OF TERMINAL SEQUENCES FROM Y EAST ARTIFICIAL CHROMOSOME (YAC) CLONES
Development of yeast artificial chromosome (Y AC) vectors, molecular cloning of large segments of chromosomal DNA, and their propagation in yeast cells has become feasible. Overlapping Y AC provides a route to the development of physical maps of entire mammalian chromosomes. A rapid method was developed to isolate and sequence termini of Y AC inserts quickly. The Y AC clone is digested wit...
متن کاملCharacterization of the extreme 5' ends of RNA molecules by RNA ligation-PCR.
1Permanent address: P..O. Box 677, Nedlands, Western Australia, 6009. Despite major recent advances in PCRbased methodology, characterization of the extreme terminal sequences of RNA molecules may be difficult and time consuming, particularly when the 3' end is not polyadenylated.~l~ The usual approach to defining the 5' end involves cDNA synthesis using gene-specific downstream priming of the ...
